Most fellow fans seem to believe Rhaegar fell in love with Lyanna at Harrenhal (apparently because of her Knight of the Laughing Tree act) and that was his main reason for their elopement the next year.
To me though, it looks like he (a prince of "Fire") seduced a daughter of "Ice" so she'd give him his "3rd head of the Dragon", since another pregnancy would kill his wife. Thus, it looks like such gesture was meant to safeguard Elia, not the opposite. In fact, I get the feeling that kind, noble Rhaegar did much appreciate his sickly bride, and it was HER name he whispered while dying.
Oh well, my humble opinion, I could be 100% wrong on its account. Peace
